WordPress 4.0 broke our website header navigation menus and we found a very simple fix navigation menu not working problem. Our theme is the Organic-NonProfit them (version 3.0.2) by Organic Themes. After about 2 hours of CSS code searching, forum reading, etc., we were able to find this fix because we’re very fortunate to have two websites that are almost identical. This allowed us to compare the source code on similar page to find what changed with the update from 3.9 to 4.0 that made a working navigation bar into a not-working navigation bar.
The error needing fixing was in this code:

We were very confused as to why 4.0 was not pulling my “navigation” menu and was instead pulling the “duplicable city center” menu. Then we realized that the Duplicable City Center menu was just the FIRST MENU IN THE LIST.
Recognizing this, the solution to this navigation problem turned out to be ridiculously easy. Rename the navigation file and add “AAA” to the beginning so it would always be first in the list. We did this through our dashboard like this: Appearance –> Menus –> Select the Navigation menu –> Change the Navigation Menu name to “AAA Main Nave” –> Save.
